Rarely, an ectopic pregnancy under the diaphragm can cause shoulder pain but if there's no possibility that you are pregnant then you pulled a muscle during your new exercise activity and that's causing the pain. If pregnancy is possible, get a pregnancy test and if it's negative begin simple range of motion exercises with your shoulder and arm. Day by day, increase use as the pain resolves.

If new workout is the cause, it should bring out the pain when you are doing it but it seems not be the case as you describe. This pain you have is no difference from a neck-shoulder pain syndrome but the involved nerve is a little bit lower and it is usually caused by a bad position during sleep or certain activity. This symptom is usually self limited with spontaneous improvement within days.
