The inflammation in the lungs from infections can sometimes take 1-2 months to resolve. For the GERD (which can also affect the breathing) - sleeping with your head elevated 30-45 degrees can be helpful; check with your doctor for medication interactions - you can consider taking a PPI (such as omeprazole) or an H2 blocker (Pepcid/famotidine) for 4-6 weeks.
