My son, 18, has been accidentally diagnosed with a left kidney that is smaller in size (5cm) while the right kidney is normal. both the kidneys are functioning well. will he have a normal life with one kidney smaller than the other?

You said both kidney function well but I am not sure how they were evaluated. Most likely, the left kidney's function is much lower than the right one. In general, there will be no problem for the whole life even with a person born with just one kidney. However, that person has to have a healthy life style, not developing any systemic disease which can affect the kidney such as DM, HTN, etc.
