Methanamine hippurate is to reduce chances of reoccurence of UTI rather than to treat active UTI. You may be on vitamin C to increase acidity but that would be in the urinary bladder and that should not affect your esophagus. Your doctor already knew about your other health problems and gave you the script. There is no worry taking it as prescribed by your doctor.

The acidic environment in the urine is different from GI acidity. You can safely take it with some food and water
