Not a problem: CT scanning is not influenced by what you have done. As long as your head was still, the image will provide the information needed. The X-rays from the machine will penetrate the front of the eye whether open or closed and whether or not there is a contact lens in place. They probably told you to keep the eye closed as this facilitates holding the head still.
