Planning: Orthodontists use xrays, models and examination to plan out the best treatment plan. Make sure you are dealing with a board certified orthodontist and not a general dentist dabbling in orthodontics. If you are uncertain about having certain teeth extracted, get a second opinion.

No problem chewing: Sounds like your son's mouth is significantly compromised. Removal of badly decayed teeth may be preferable to heroic attempts to save them. Removal because of ectopic eruption is not uncommon, but repositioning may be another option. If you're not comfortable with the Orthodontist's recommendations, see another qualified Orthodontist for 2nd opinion. If they agree, go with it.

Need treatment plan: How old is your son? There are many variables dependent on age. Speak with your orthodontist prior to treatment and if not satisfied get another opinion. The fact is, you need a treatment plan. Ask how the missing teeth will be handled? Will the other teeth be shifted into the space or are you planning for dental implants, also age related.
