Sigh reflex?: Everyone needs to take deep breaths every couple of minutes, to open up the unused part of the lung. Real shortness of breath would be worrisome, though.

Not sure: At the risk of getting overly concerned, would keep a record of when it happens, how long it lasts, if anything helps it, any pattern to which night it occurs, etc. Doesnt sound too serious and may be mild anxiety. If persists, and you have a doctor, ask them to go over you. Especially if there are daytime issues, as well.
