Several possibilites: There are a number of potential causes for that type of symptom, some of them quite serious. I would go in for a checkup with a good physician.

Heart rte: A common complaint for abnormal heart beat is hearing it. That, and feeling a rushing chest feeling.You should see your physician and he may refer you to another doctor for a complete evaluation.

May be normal: It is common to hear thumping in ears in times of stress especially when in bed or alone especially if its new. However it imperative to get checked as it could be due to your ear issues and rarely due irregular heart beat.

Quite common...: I would put this in the category of pulsatile tinnitus--causes of which can be not-worrisome or worrisome. Not-worrisome causes include vascular tortuosity (meaning blood vessels curve or zig-zag causing swooshing blood to transmit noise to the ear apparatus nearby). Worrisome causes could include blood vessel tear (dissection), aneurysm (pre-tear), elevated blood pressure, or other phenomenon.
