Many things possible: Pain in the lower region indeed could be related to a pregnancy both in or perhaps not in the uterus - worth getting checked. As well, it could be something to do with the intestines - and again many things benign and more worrisome could be going on. Also could be the bladder acting up with something as minor as a UTI which still should be looked at. Best to check in with your OB to sort it out.

It sounds urgent: Since you are 6 wks pregnant, i would advise that you seek care asap for this trouble. It is hard to tell exactly what is happening, but the pregnancy is possibly being threatened. Kidney stones, bladder infection, uterine/tube/pelvic infections, placental tearing etc...Are few possible causes. Please get evaluated by your doc asap. Good luck.
