I would tend to agree with your analysis. The "no more infection" comment could mean there was no more infection INSIDE the tooth. There may be residual infection in the bone surrounding the tooth which the additional antibiotics will take care of. You can get a better explanation if needed from your treating dentist.

The infection can be finished but the pain could come from an additional canal in tooth not seen on x-ray. Scanning could pick up this canal and be treated. If pain continues see a specialist[ENDODONTIST] and have tooth scanned to find additional canal if any. If none than pain should subside shortally.

Untreated accessory canal. Fracture. Infection in periodical bone. "High" temporary restoration. Incomplete fill. Lot's of possibilities. If pain does not abate in just a few days, seek 2nd opinion by a specialist Endodontist.
