Melatonin is a naturally occurring hormone that is put out by the pineal gland in your brain. It helps control the sleep rhythm depending on the time of day. Taking additional melatonin should not significantly affect restless leg syndrome. The dose of 3 mg is quite low. A midrange dose is 5 mg with the maximum dose of 10 mg daily.

Should be no profound interaction as gabapentin does not create drug-drug interactions with melatonin. Should be relatively well tolerated and seriously doubt that RLS will worsen.
