I had an abscessed tooth, it was removed today and im halfway thru the amoxicillin, now that the tooth is removed an i still at risk of the infection going to my brain im very worried but i was on antibiotics before the procedure, will i be ok

Continuing antibiotic after the surgery is also important to remove any residual infection. You should do fine with the management that you described. UNLIKELY RISK: Brain infections from dental sources are relatively uncommon and usually seen in chronic and untreated dental abscesses, in absence of antibiotics.
