My baby was given nystatin for thrush but there is alcohol in it, isn't that dangerous? and there is sugar in it, won't that make it thrush worse?

No and no: The formulations often have tiny amounts of ingredients which may seem harmful but are required to make the medication work properly. In this case, the alcohol allows the medication to stay dissolved and the sugar makes it taste better.
