Stomach content: Your liver produces bile and secretes it into your small intestine. Your stomach makes its own juice which drains also into the small intestine. Bile usually does not back up into the stomach. Bile is what makes your stool colored brown. That's how you know it's leaving your body. Perhaps your doctor meant that your stomach wasn't emptying well? This condition is called gastroparesis.
