Unrelated: It's quite possible the muscle pain isn't directly related to stability shoes. How long did you run before the symotoms started...Was this a new type of exercise for you....What surface were you running on....Etc? Theoretically, stability shoes will lessen the chance of injury. See a podiatrist who specializes in sports medicine.
