Thrush vs virus: Thrush can occur after antibiotic therapy. Thrush in the mouth looks like white spots and could show up on the tongue, palate and membranes in the mouth. They could be mistaken for sores. A virus could cause sores in the mouth also. If your middle ear infection were due to a virus (and antibiotics were not really necessary) then the same virus could cause mouth sores.

Sores: You should see your doctor. There are a number of different possibilities. You could have apthous stomatitis which can be exacerbated by recent illness. You could also have a candida or yeast overgrowth from being on a lot of antibiotics.
