Pyelonephritis: Kidney stones may retain the microorganisms producing infection, making it very difficult to eradicate them without removing the stones. You may be having pain due to the stones producing obstructive symptoms or you may have recurrent infection in the kidney or other problems. Sounds like you should go back and see your doctor.
