Depends: If your wisdom teeth are causing you extreme pain then you can't wait and need to get them removed by an oral surgeon with IV sedation. Depending on what your TMJ issues are will help determine what should be done and when. See a dentist that has advanced training with TMJ dysfunction.

Yes: Yes. Make sure you see an oral surgeon for surgery. If your TMJ is very painful, you may want to treat that first. Your wisdom teeth have no direct relationship to your TMJ problem.

Possibly but...: If you have TMJ/TMD issues that are not under control, and if the wisdom teeth do not appear to be the direct cause, wait on getting them out. Stretching the mouth open to extract the teeth may exacerbate your problems.
