When i get fever, body pains, etc, does the fever cause the body pains or does the flu virus cause the body pains?

No pain due to fever: Fever is part of the body's response to infection, mediated by the release of chemicals (cytokines) from inflammatory cells directed against the agent causing infection. The same is at least partially true for the muscle pain, although there may be some breakdown of muscle cells by the virus (myositis).
