Radiography: May not detect nondisplaced fractures (i.e., bone breakage without any separation of the fracture fragments). A nondisplaced tooth fracture can be responsible for mouth/palate/jaw pain, depending on where it is and whether nerves are injured.

Possible: Many times root fractures are not visible on x-ray. For this reason they can be difficult to diagnose. Your pain can be related to, the fracture, but the dentist you saw can asnwer this question better that can be answered here. Talk to the dentist about your pain.

Orientation of crack: In order for a crack to show up on xray, it should be perpendicular or close to perpendicular angle to the xray beam. If the crack is almost or parallel to the beam, the xray will not show a crack.
