NEED FOR CUSHION!: Most shoes aren't always what is bad, usually it's the crummy insoles they come with! there are many possibe reasons that you may have pains on the foot, but try cushioning arch supports like spenco polysorb cross-trainers(http://www.Spenco.Com/products/footcare/poly-sorb). If these don't help, see a podiatrist for an accurate diagnosis.

Consult your doctor: Pain could be due to different reasons. Causes may include: trauma (fracture, ligamentous tear, arthritis), infection, metabolic conditions (gout) , musculoskeletal or biomechanical abnormality, or a neurologic conditions (neuropathy). A history and physical exam and possibly laboratory and radiology exams could determine the cause. See your doctor and voice your concerns.

Pain: As stated , this could literally be many things. Rather than do a laundry list your first right thing to do is see your podiatrist for an exam and x rays as needed to get the answer you seek.
