Can flagyl and doxycycline cause permanent affects? i took one round of flagyl and then a second round of flagyl with doxy. i sometimes get a cold sensation on the left side of my body. could it be from this? i finished the antibiotics on tuesday?

Less likely but can't rule it out entirely. If that symptom is due to either antibiotic then it should improve by this time and resolve completely next week. Take care.
