That's an exceedingly rare side effect of doxycycline. If that was the cause of your headache, it would be continuous, not "come and go". However, you still should discuss the dual antibiotic treatment with your doctor(s). Probably one or the other antibiotic would successfully treat both problems, whatever they are.

Clarification: a few days of doxycycline is NEVER the etiology of pseudotumor cerebri. Your headaches are almost certainly secondary to your antibiotics. Suggest you discuss all of this at length with your doctors, and consider an approach to alleviate these problems.
