Im taking flagyl (7 days, 2 pills every twelve hours) and i made chocolate pancakes 2 hours before my next dose. will this make the antibiotics less effective or have a negative side effect?

No problem. Food doesn't interfere significantly with metronidazole (Flagyl) nor increase side effects.
