Typically, if your pediatrician, who knows your son and his full history, says not to worry, then that is what you should do. If you are still concerned, get a second opinion from another pediatrician in person, who can evaluate your son and look at his complete history and all the labs, studies, imaging that have been done. Good suggestion Dr Kratzberg for a second opinion. The headache stopped, was your son going through something when he had the headache and the MRI may just be overkill that is leading to more tests and anxiety is what I wonder. You may also ask that your pediatrician link you with a pediatric neurologist that may explain to you better or get a copy to be reviewed and discussed with a radiologist.
