The entire stool would have been dark had it been from the medicine. This should clear up soon. Always take ibuprofen with or after meals.

Most likely the antibiotics. Intestinal changes, discomfort, and symptoms are common due to change in your normal flora(gut living bacterial plaque). Color of stool is one possible sign.

Change in stool color probably due to change in gut flora caused by antibiotic. Antibiotic will not cure tooth infection, but will reduce severity and spread for only as long as you take it. Pain killer does not cure infection. You need definitive dental treatment, probably root canal treatment. See your Dentist for appropriate care.
