Dr biopsied a 3mm wart - he said it looked irritated. it came back as endophytic verrruca with focal keratinocytic atypia. is this a somewhat common finding in warts? could the trauma from picking at it a lot cause atypia?

It is not a cancerous lesion, you have nothing to worry.

All laboratory results need to be interpreted in the clinical context and the doctor who ordered the tests is usually in the best position to do that. Talk to the doctor who ordered the tests. Having said that, these are not a cause for concern. Wish you good health!
