Ejaculating in someone with skyla iud, is this something that should still be avoided reguardless of the 99% effective rate?

Okay: IUDs do not protect against STDs. Always use a condom when having sex to protect against STD if you don't know if your partner's STD status. Withdrawal method does not protect against STDs.

What's your worry ?: The erect penis secretes sperm containing semen continuously during intercourse. Withdrawing prior to ejaculation may make you feel safer but it is not an effective form of birth control. It only takes one sperm to do the deed. If you want a backup BC for that 1%/yr failure rate, a condom or foam would add some.
