More info needed...: Why is it difficult to open your mouth? Are the muscles in spasm, or are the trays cutting into your cheeks and causing pain? It's best to have your treating dentist evaluate the fit and determine if the treatment and your issues are related.

Yes: !st rule, any problem call the person that's treating you. Second rule, if t hurts, don't do it. If you have both a malocclusion and TMY you should be seeing a specialist Orthodontist.

Ortho and Invisalign: You should discuss this with your Orthodontist asap. It's really important that your Orthodontist has sufficient training and experience treating patients with TMD/TMJ so he/she can incorporate this into the treatment plan to improve your jaw position and not only straighten your teeth. Most do but not all. If unsure, you can always get a second opinion.
