Safe for most: According to a study in 2015, small brown spots on apples are caused by excessive rain late in the growing season. The larger brown spots can be caused by bruising (if its soft underneath), or insects, fungus, lack of calcium in the soil, or poor storage. Scrubbing the skin or peeling the skin before you eat it is a simple solution, but if you do happen to eat it there's no harm.
