Many Issues: TMJ "clicking" when opening and/or closing is not directly due to the root canal therapy. Keeping your mouth opened wide during the procedure may be the problem. Pain around the tooth or joint? Soreness around the tooth should be investigated by your treating dentist.

Sounds like: Sounds like 2 separate problems. 1. Possible residual infection in/around root canal treated tooth. Consultation w Endodontic specialist is in order. 2. You may also have TMJ dysfunction. Speak to your family Dentist.
