Shoes: Always better to wear shoes. Above the ankle may be better for stability, but if there are issues like flat feet etc, se ur podiatrist for shoe and sandal recommendations and possibly orthotics.

Barefoot is natural.: Barefoot is natural, and will not cause flat feet. Start using shoes when your child is walking in order to protect the feet. Soft and comfortable is better than too stiff and rigid. A baby's ankle does not need any special "support" so this is not an issue regarding shoes. In general, keep shoes and saddles comfortable, make sure they fit well and have a non-skid sole.
