Probably myoglobinur: Many possible explanations here, including supplements that discolor urine, other causes of renal injury, dehydration, bleeding in kidney OR increased muscle breakdown and excretion in urine. Only the first would be trivial. You need to stop exercising and get your renal function and urine analysed by a doctor to be sure. The best thing you are doing is hydrating...keep that up. Get well

Muscle injury: The dark urine is a sure sign that you are over doing your workouts. When you push it too far you kill some muscle which is called rhabdomyolysis. Take it a bit slower.
