I have a gum infection and have been prescribed clindamycin as an antibiotic for 7 days. will smoking affect the antibiotic course?

Smoking should not: affect the efficacy of antibiotics. It does however increase gum disease and deterioration, a known and well proven fact. You should stop smoking cigarettes or any tobacco products to preserve your gums and dental health while you are young. It gets much more difficult to control later in life.
