Depends....: Just a little cough......may be safe. A significant episode can cause aspiration issues.

While coughing &....: ..and gagging are common whenever a tube is slid down the throat, but that doesn't cause aspiration pneumonia. Reflux or regurgitation of stomach contents is what can cause it. That's why you shouldn't eat or drink anything ~ 12 hours beforehand. The endoscope is a flexible tube that may irritate the esophagus temporarily ,but it doesn't cause damage or long term problems.
