See a doctor: there are causes for painful urination which may not show in a urinalysis. Yeast, chlamydia, gonorrhea, herpes, to name a few. Other bacteria may also grow on a culture but not show on a UA. Get to a doctor to be evaluated!

Urethra: There may be nonbacterial inflammation or irritation of the urethra.A repeat urine culture and colony count could be done or If symptoms persist, see a urologist for diagnosis and treatment. In the meantime drink enough water and also try cranberry juice.
