Scabies: First you need to make sure this has been prescribed for your infant and not for older children and not for you. The fact that you are asking makes me think that it is not. The medications typically prescribed for others are toxic to newborn and can cause seizures. Please take you infant in to be seen by her FP or pediatrician to be given the correct medication and instructions on application.

Never seen it: There are a lot of things that trigger rashes in the newborn but I have never seen scabies do it in more than 3 decades of practice. The rashes often look similar, but I would NEVER apply the stuff we apply to treat scabies to a baby without confirmation & guidance of a pediatric dermatologist. Even then I would try to find something less toxic than what we use for older kids/adults.
