No medicine: Doctors try to not give any medicine to a three-month old baby. On-going cough in a child that age often comes from inhaling milk in some way, either when feeding or from spitting up (acid reflux) a lot. Talk to your baby's doctor about it. You can use the bulb suction you got at the hospital to clear out the mucus in the nose and throat to make it easier to breathe.

Post nasal drip: Babies are nose breathers and get a lot of mucus in their nose. Since they can't blow their noses they have a post nasal drip which causes them to cough use the bulb syringe as suggested, but also use saline nose drops 4times daily. Use a vaporizer and elevate your childs mattress.
