You need antibiotics: Although what you've been doing is fine, it sounds like your cyst is now infected. You should see your doctor for evaluation. Besides antibiotics, it may need to be opened and drained.

See a surgeon: The infection with pilonidal disease does not come from the outside/skin. Those measures, while may intuitively make sense, will not prevent recurrence. It sounds like it is re-infected. You should go see a doc now.
