Stress fracture,cyst: One of the more common causes of leg pain in runners that occurs with exercise is a stress fracture- a common problem, often missed. The back of the leg is not as common a location though.If behind the knee, consider a baker's cyst. Also a partial tear of the calf muscle can cause pain. Best to have a chronic pain checked out: history, exam, maybe x-ray.

Tight achilles tendo: Most likely is due to tight achilles tendon or the gastrosoleus muscles that form the achilles, however when pain does not goes away with simple measures such as warming up, streching, icing a more detailed exam is needed to chech for muscle imbalance, aligment of the extremity, joint flexibility and running technique.
