I have no pain in my ankle except the day after a long run. should i just ignore it since it only happens after runs of an hour or more?

Do not ignore: Any pain after heavy exercise should not be ignored. It's generally a warning sign of tendon/ligament/joint issues to come. An evaluation by a podiatrist can help determine if a change in shoes or orthotics is needed to create the best situation for avoiding injury.

Don't ignore it: There has to be something that your body is doing with that prolonged activity that triggers the pain. There may a fatigue in the muscle that develops which then creates bad mechanics in the ankle when running. Have a podiatrist examine you and your gait. Bring the shoes that you run in as well. The exam may reveal things or additional tests like MRI to examine soft tissue better.

See a podiatrist: Podiatrists are experts in treating foot & ankle problems. You should not ignore ankle pain. It could be as simple as changing your running shoes for something more supportive or could require orthotics. You may have biomechanical problems causing the pain.
