Yes it will go away: over time, your body's version of "garbage men", macrophages, will go and literally eat up the bits of clot. This is assuming you are on an anticoagulant. the process of clearing out the blocked artery takes 3-6 months for most people, and for a few as long as a year. Your inflammatory isuues will need to be controled as this increases clotting. Most likely the clot is the cause of your pleurisy.

Maybe: The blood clot may dissolve on its own. Unless there is a huge clot that is unstable I doubt surgery would be an option given the high risk of thoracic surgery. The pain from the clot / pleurisy should resolve slowly over time.
