+/-: The braces could cause black images on certain phases of the MRI.  I doubt they are causing  your other symptoms.

Be sure of cause: If you normally never had headaches in the past and headaches only occur whilie wearing braces, only then it can be said with some confidence that headaches are due to braces which may not be properly fitting. However if you get even mild headaches at other times or before braces also then most common cause is migraines.

Local myalgia: Local muscle pain. Muscle co-contraction (i.e., muscle splinting) is a reflex protective response. Muscle co-contraction is characterized by local muscle soreness, restricted range of motion, pain that increases with movement. This is the underlying cause of headache. Once the elastics are loosened up the condition will improve.

No guarantees: Balancing your occlusion means less muscle imbalance, less occlusal interferences, less MFP (Myofacial Pain Dysfunction Syndrome).  However there are people with ideal jaw relationships an textbook conclusions that have chronic headache problems.  Don't expect miracles from any form of healthcare treatment.

Bad bite / TMJ?: A chipped tooth can be a result of decay, biting into something hard (hard candy/ chewing ice) night grinding or a by product of a poor bite. Your headaches can be bite related as well.  If you have been suffering lots if headaches since you were twelve and your dentist suggested orthodontics (but money is an issue) find a dental school or ortho graduate program that will do it at a reduced fee.

First find cause: Does neck cause HA or vice versa?  Will neck support backfire?  Maybe see physiatrist and start rehab?
