You can put your worries to rest. If your wife is vaccinated, she will test positive for the antibodies to HPV. Whatever transmission that could occur between the two of you occurred long ago, but she should be protected. You can be treated and have warts removed if they don't resolve on their own, and I recommend you talk to your doctor or a dermatologist about your options.
