What would be the initial theory of a 33year old male with a stool sample showing microscopic blood and increasing pain for four months. Pain is pressure or burning and is usually in LLQ abdomen, occasionally in lower back or groin?

After several tests with urologist for hermaturia (all neg) sonogram showed a small kidney stone. I am noticing blood after urine sometimes after bowel movements, is this the stone or something else?
Pain in abdomen and back. Went to ER and the CT showed a 2mm and 6 mm stone in my right kidney. The Doctor said he didn't think this was causing my pain because of the location. Also, a small amount of blood in urine. Couldn't those cause pain?
