Need exam: Difficult to say w/out examining you...U may have strained one of your hamstring muscles mildly and continue to aggravate it w/ running.Sacroilliac joint pain is also a possibility but doesnt generally cause thigh pain.A pinched nerve in your lumbar spine can cause these symptoms also but its not activity related ususally.Best bet is to get examined by your md.Good luck!
