If the brain is causing muscles to contract, then there is nothing physically wrong with the muscles?

It's not that simple: Usually, muscles that have some problems (some people say "something physically wrong with the muscle") can still contract when they receive signals from nerves. The signals can be coming from the brain and/or from the spinal cord. There are many, many types of muscle problems.
