Clomiphene: The negative pregnancy test combined with the brown discharge could signal a pregnancy failure. Your doctor will want to advise you to probably keep trying, but a second failure, should it occur, is a sign to work you up for possible antibodies - such as anti-platelet antibodies - which can cause multiple pregnancy failures.
