Its said not to take nsaids on an empty stomach. but technically, acid before eating is less in stomach as proton pumps are not activated significantly,but after the meal, the pumps are in action causing more acid level which means greater irritation?

You're overthinking the situation. If you have no symptoms of stomach irritation (like pain or nausea) when you take NSAIDs, you can take it with or without food. If you do have such symptoms, they likely will be less (or none at all) if you take it with food, and treatment will be just as effective.
