Neither amoxicillin nor any other antibiotic has these effects. Generally there is no need for the body to "recover" after a brief course (days to a few weeks) of antibiotic treatment. Intensive or prolonged antibiotic treatment alters the body's mix of bacteria, but this rarely causes short term health problems; and the bacteria usually return to normal within a few weeks after the last dose.
